Yes. The EXIF orientation is applied first, then your rotation, and the result is saved upright.

PNG and WebP come out pixel for pixel identical, just turned. JPG has to be re-encoded (at 92% quality by default), which is visually lossless; for a JPG that only looks sideways because of its EXIF orientation tag, the remove-metadata tool fixes it without touching the pixels at all.
